Can someone please confirm that I can enter multiple base URL's into the administrative interface for the current version of Webinator by using a comma seperated list?

No. You should put each url on a separate line of the base url box.
If you're walking multiple hosts you may need to place the host names in the "extra domains" box under all walk settings as well.
