I have a page with drop down list that displays the name of a pdf file. The user selects a name, and a javascript is called, passing the url of the file they are looking for.

None of these pages are getting indexed, only the direct <a href=> pages on the page.

Is this a config setting?

Make sure "Execute JavaScript" is on. You might try "JavaScript String Links" if it still doesn't get those.
