Can you tell me where Thunderstone is looking for this file?

It's not. Most every browser looks for that in the top level of any host they visit.

Anyway, we have one in the root of our site. So the message is confusing.

Its(the browser)looking for a favicon on the appliance? (Not the web server its scanning).
