Do we need to have Thunderstone search appliance to use Webinator in our local machine? If not where will it store the site indexing/crawling information?
Can we have webinator in our local machine and use the Search appliance that is installed at remote place?

No, Webinator and the appliance are independant products. Webinator will store the indexing information where you tell it to when creating a profile. Fill in the desired location for "dataspace".
